The game was heading for a draw after Oman’s Abdulaziz Al-Muqbali cancelled out Salman Al-Faraj’s penalty in the first half.
But in the dying seconds, Saudi defender Mohammed Al-Breik headed in a corner from the right, sparking wild celebrations among the Green Falcons.
However, the goal was initially disallowed by the referee for offside, before the video assistant referee (VAR) intervened and overturned the decision.
The Oman players were left stunned and furious, as they felt the corner should not have been given in the first place.
The result puts Saudi Arabia on top of Group F, ahead of Thailand, who beat Kyrgyzstan 1-0 earlier in the day.
Oman, who reached the knockout stage in the last edition of the tournament, will have to bounce back in their next game against Kyrgyzstan on Friday.
Saudi Arabia, who are aiming for their fourth Asian Cup title, will face Thailand on Saturday.
